Hell, in my childhood, both phrases were used and argued over. The conservative, Republican side of the family got offended if someone said “Happy Holidays!” because “Christ, Christmas, heathens, blah blah blah.” The other side of the family preferred “Happy Holidays!” because they had friends, etc. that celebrated a variety of different traditions at that time of year.

This has been a deliberate distortion to build outrage to boost ratings and sell books. The “controversy” is almost exclusively focused on whether major store chains should explicitly say “Merry Christmas,” not about individuals greeting each other. It is not politically incorrect to say “Merry Christmas” and almost no one gets offended. Just about everyone in the US celebrates multiple holidays between late November and early January. Beyond the religious holidays, almost everyone celebrates the secular holidays of Thanksgiving and New Year.
There are other minor holidays that different cultures celebrate—for example, my family is German-American and we celebrate St. Nicholas Day on December 6. So big stores have no way of knowing which holidays you celebrate, but they know you probably do, so they use more generic greetings to be more inclusive. A big part of advertising is being relatable to your customers, and if you don’t celebrate Christmas, a sign saying “Merry Christmas” is not something you can relate to and is a subconscious cue that that store is not for you. Sure, 80% or more of Americans celebrate Christmas, but stores want the other 20% to buy their stuff too.
